The UFO's will hover over buildings and will either directly infiltrate aliens into the building (through a transport beam visible on the Cityscape Screen) or try to directly subvert the organization (through the 'Micronoid Rain' attack which is also possible to see with Overhead View). If an X-COM Base is present at the building a Base Defense Battlescape mission will immediately take place.
A UFO will hover over a building and attempt to insert aliens via a 'grey smokey tube'. If an X-COM Base is hidden in the basement of that building, a Base Defense mission will immediately commence.

Usually those missions will also involve fighting between the UFOs and Megapol's police cars, even if X-COM doesn't launch any craft to stop the alien craft.
Alien Search
A UFO will hover over a building and drop blue particles with the sole purpose of scanning the building for an X-Com Base. This is what is typically called "Micronoid Rain".
X-Com may intiate a search by landing a craft with troops at any building and selecting "Search". If an alien presence is detected, a battlescape mission will commence. If no aliens, the organisation will file a protest by becoming very slightly more hostile.

Retaliation
Alien Bombing
Aliens
The aliens will target a building with their craft and attack it with the purpose of destroying it. If the building is above a hidden X-Com base and when the topside structure sustains massive damage and collapse, it can destroy the base underneath. That is: if a great portion of the building is destroyed or if the personel/road vehicle building piece is destroyed, the X-Com base is destroyed also.
The aliens will target an organization and will conduct attacks with their craft with the propose of destroying the organization's buildings and craft. If the target is an X-COM Base then the entire structure can collapse (especially in the case of Slums). If the map square with the Agent figure is destroyed it will bring the death of any X-COM personnel allocated to that base.

Overspawn Drop
Illegal Flyer
Same as before but instead of using the massive firepower of their larger craft the aliens will drop an Overspawn into Mega-Primus with the same objective of conducting massive damage to the city (and the corresponding negative impact on X-COM's score).
Any organisation (including X-Com) can attack any building with vehicles. An alert is generated (if enabled) when other organisations send out craft, hence, "Illegal Fliers detected". Xcom intervention is not warrented unless the building is above your base. Score is not affected unless Xcom is involved.

Apocalypse
Raids
When X-COM destroys the Control Chamber, which removes the Alien ability to create UFOs, the Aliens will realise their defeat and in a final act of spite will turn the remains of their fleet loose. All remaining UFOs will swarm into Mega-Primus intent solely on tearing down the city building by building. Assuming X-COM is victorious, the game is basically over, as you will have just destroyed the alien fleet and it cannot be rebuilt. All that remains is to finish off the last four Alien Dimension buildings, which can be done at your leisure.
Organizations unfriendly or outright hostile to each another will conduct actions as listed in the Message Bar as either "raided by" or "stormed by" or "attacked by". This has no relevance to X-Com unless the target building contains an Xcom base, which a base defence mission will occur. X-Com funds will be lowered/stolen/decreased due to the presence of invaders and to damage sustained within the base.
X-Com may intiate a raid, as well, by landing a craft with troops at any building and selecting "Raid".

X-COM
Overspawn Drop
Another possibility is for X-COM to engage on bombing raids of its own because of the negative score points earned by damage inflicted by X-COM craft to the city with no other result than emotional satisfaction (and the targeted organization demanding more money afterwards).
The aliens focus more on destruction instead of infiltration. Motherships will drop a single  Overspawn each onto Mega-Primus with the intent of massive damage and destruction of its buildings, roads and infrastructure.

This also forces the victim to spend money rebuilding their structures, and can help bankrupt them or otherwise put a serious dent in their wallets.
Apocalypse Mission
When X-COM destroys the Control Chamber in the Alien Dimension, it eliminates the Alien's ability to grow new UFOs. The alien horde now realise their imminent defeat... with a final act of desperation by sending the remnents of their fleet to Mega-Primus. All remaining UFOs in the alien dimension (except probes) will swarm into Mega-Primus on the next scheduled mission, to destroy the whole city. With the critically important Control Chamber destroyed and no more UFOs to infiltrate Mega Primus, the alien's ultimate objective of sustaining the Micronoid lifeforms with human hosts has essentially failed.
Other Organizations
Less frequently an organization might instead send illegal flyers to directly attack the buildings of their enemies. Sometimes it might be a good idea for
X-COM craft to intercept and destroy illegal craft heading towards its allies or merely to prevent more damage inflicted to the city.

Raiding
Organizations hostile to one another will conduct economic raids which will be reported by messages on the Message Bar. X-COM can conduct raids of its own with the propose of recovering valuable items or as a means of punishment. If it is X-COM who finds itself targeted then a Base Defense mission will occur.

A brief summary of actions within Xcom Apocalypse:

Infiltration

A UFO will hover over a building and attempt to insert aliens via a 'grey smokey tube'. If an X-COM Base is hidden in the basement of that building, a Base Defense mission will immediately commence.

Alien Bombing

The aliens will target a building with their craft and attack it with the purpose of destroying it. If the building is above a hidden X-Com base and when the topside structure sustains massive damage and collapse, it can destroy the base underneath. That is: if a great portion of the building is destroyed or if the personel/road vehicle building piece is destroyed, the X-Com base is destroyed also.

Illegal Flyer

Any organisation (including X-Com) can attack any building with vehicles. An alert is generated (if enabled) when other organisations send out craft, hence, "Illegal Fliers detected". Xcom intervention is not warrented unless the building is above your base. Score is not affected unless Xcom is involved.

Raids

Organizations unfriendly or outright hostile to each another will conduct actions as listed in the Message Bar as either "raided by" or "stormed by" or "attacked by". This has no relevance to X-Com unless the target building contains an Xcom base, which a base defence mission will occur. X-Com funds will be lowered/stolen/decreased due to the presence of invaders and to damage sustained within the base. X-Com may intiate a raid, as well, by landing a craft with troops at any building and selecting "Raid".

Overspawn Drop

The aliens focus more on destruction instead of infiltration. Motherships will drop a single Overspawn each onto Mega-Primus with the intent of massive damage and destruction of its buildings, roads and infrastructure.
